What software are you using? If you can export it as an obj file, your reults will probably be better.
I downloaded your 3ds file, opened it in Maya 2008, made sure that I selected everything and then exported it as an obj file, zipped up the obj and mtl files and uploaded it to 3DVIA without any missing parts.
It’s a good model, so keep trying!

I’m using a weird program that came with my graphics card, Merlin VR. I know it’s crappy, but it’s the only one of the programs I have that I can use easily and make anything that looks halfway decent…

Thanks, I had not heard of Merlin VR, but a little searching helped me find out more. I can’t offer any help there, since it seems to have faded a bit over the years.
3DVIA Shape – http://www.3dvia.com/software/3dvia-shape/ – is another free 3D modeling application and there are quite a few others out there that folks on 3DVIA use. Maybe one of them would be something you like.

I don’t know why half of the objects in the file are missing…they were there when I saved them, and are there when I re-open them…

3dvia shape is better than google sketchup and a lot of other good 3d modeling programs, so you are not going to find a better deal.
