If you want to have different colors of transparent materials, or window frames with clear glass in them, you can create what you want in an image editor (like Photoshop, Paintshop Pro, or GIMP) and then save it as a png format file. This will allow you to upload it as a material in 3DVIA Shape to use on your model and still have transparency.
